I'll try to make this clear. here is a scenario, Boy A loves Girl A, but Girl B likes Boy A while Girl A is oblivious. When it comes to the viewers or fans, Its usually that most people want girl B to be with Boy A rather than Boy A gets with Girl A. thus, i see it that some people dont give a S*** to Boy A feelings towards to Girl A. (Thats my perspective) So my point is that why do people prefer the girl character to be more succesful of their love life rather than the boy.

Ah right, forgot about Hinata and Sakura... though I think it's easy to cheer Hinata on seeing how Sakura acts towards Naruto.
I also thought that you meant Juvia x Gray, but since Gray is not in love with anyone that's a rather bad example imo.
I'd answer your question though with: Girls generally show more affection than guys in anime. I've never seen a guy being madly in love like Juvia or Nyaruko so it's easier to cheer them on instead of dense males who can't get their shit together.

For a bad choice, look at Kampfer. Natsuru loves Kaede despite how much of a bitch she is and how terribly she treats him, as well as the fact that she's kinda rapey (although I suppose most of the girls in that show are..)
For the other types, they have character traits that irritate people, like Kosaki from Nisekoi and Haruna from To Love Ru. I personally like both of those characters but I can see why they annoy others.
It's an entirely different kind of flying, altogether!

Honestly I think the worst part of Natsuru ships is Natsuru himself. I haven't read the novels/manga in forever, but I remember a scene where Shizuku asked him why he likes Sakura and he pretty much responded with "She's pretty and nice." To which Shizuku responded "So are Kondou and Mishima" and Natsuru was basically stuck in a logic loop.

Whenever a guy falls in love in anime, they fall hard. Toradora, Angel Beats, Ano Natsu. There's like a million shows. Girls usually flip flop in romantic interests.
@OP: The reason this happens I think, is because the girl the protagonist might think he likes, like Naruto X Sakura is actually bad for him.
Sakura was a terrible heroine, and never really acknowledged Naruto until he was an adult. Hinata was rooted for because she acknowledged him even as a kid.
It also doesn't always happen this way too. Kyoukai No Kanata had a straight up boy likes girl and dates her at the end plot. So did Sakurasou.

To be perfectly honest, I was of the opinion that none of the Team 7 members should've gotten with each other (a belief the Gaiden chapters only solidified for me) and that their bonds of friendship/family were more important to the characters/theme (esp. for Naruto and Sasuke). Then again, I never thought any ship besides ShikaTema would become canon, so I went in with next to no expectations.

1. Maybe some girls are jealous of how much the male lead loves the heroine, that he will do almost everything for her. The heroine is really at big disadvantage because sometimes no matter how hard she try to be strong or reliable, most viewers will still get annoyed at her and keep on thinking that she is still weak and useless.
2. Because she gets lots of exposure that's why some people get tired of it and look for something new.
3. Most heroine are tsundere or loud or violent towards the male lead.

I can see that. And I feel the ships only became cannon at the end because it build grounds for the future movies. Before it there was romance and some development but it was mostly used as ways to affect the plot or emphasis the relationship between the characters beyond the simple romance, like with Hinata confronting Pain and Sakura trying to kill Sasuke at the Kage summit arc.
People online sure made a ruckus though. It was really beyond me how many people cared about the ships becoming canon, ones that were upset their ship didn't happen and one thats are upset that any ship happened and calling the ending terrible and insulting the writing of the whole series just for a romance element. There are actually people that literally followed the manga for their ships and nothing else, like damn. Shrug.

I believe it has two reasons usually. One is you kinda wanna cheer for the underdog. The other is that many times, for me personally, the girl crushing on "boy A" is usually some more shy or less popular gal (underdog again) who is portrayed to seem better for boy A. Usually because she's shown to love him more or something fuck I dunno, you're right now that I think about it.
I'm not sure, honestly. Boy A is usually oblivious as well, so that's not a good comparison. Huh. Harder question than I thought.

I think the point made about the girl crushing on "boy A" is pretty accurate for myself. I root for the happiness of the character I like better, which is usually the shy less popular female of the series. I rarely root for the pairing which the MC likes not because I don't care for his feelings but because I don't like the character type that the MC usually ends up chasing.

FairyTail- haven't seen it.
Toradora- idk, I am a proud shipper of Minori
Nisekoi- it is really diverse: there are a lot of Chitoge supporters, yeah, but every single girl has a nicely supported ship (except Haru :) )
SAO- what, the only ship I see is Kirito/Asuna.
